Second of all, there are many directories that have the same directory structure that Google might just recognize as duplicate content and thus ban from its databases.
So the only solution, in my opinion, to this problem would be to use alternative directory scripts. There are obviously tons of them. Some of them are IndexU, and SiteSift and so on.
I think that by using alternative directory scripts you make sure that your directory looks differently, has unique features and so on. This benefit of using alternative directory scripts is really important for a directory, since being unique is what really matters in the directory world.
